Nifty spot has completed (without fulfilling qualifier criteria) another sell setup before completion of CD 13 of previous setup. the latest setup is bigger in terms of true range. Do we have to consider latest sell setup as active setup ? Do we have to again start counting from CD1 ??

Yes, that is possible...the diff in set up lengths is small so I am open to both possibilities...second set up still continues.
